1. The script in the Avisynth section - is SVP's script. If you turn SVP off - the script will be off.
I really don't understand why you ever need to clear the text.

2. "Red an Greenish colors" are from whatever-you-use-to-make-it-anaglyph. What is it? Some pixel shader in MPC-HC or what?

3. I've downloaded "The Monkey King" mentioned in the first post (exactly the same file) and it looks fine in 3D version, including anaglyph in Stereoscopic Player.

So the main question is how you make it anaglyph in MPC-HC?

your first mistake was "I decided to reinstall the K-Lite pack" 
the only right thing you can do with it - is to remove it completely
still I'm not sure you'll ever get the "clean" system again

+ выбор субтитров: кнопка видна только для MPC-HC и MPC-BE (при наличии субтитров), "автоматические" (*) субтитры не учитываются!
+ в качестве "video player" можно выбрать скрипт .wsf (**)

(*) "автоматические субтитры" - титры на языке видео, создаваемые роботом по распознаванию речи.

(**) скрипт .wsf - один из которых приложен в комплекте и позволяет скачивать и на  лету мультиплексировать в файл MP4 выбранное качество видео + лучшее качество звука + выбранные субтитры. Требует наличия ffmpeg.exe.

да, с титрами пока никаких сложностей нет, их ютюб не защищает

the cause of "green" is Lightpack's LEDs turn green even if the input color is (R,G,B)=(0,1,0)
so the solution is to turn (0,1,0) to black

that's exactly what "scene luminosity threshold" option in Prismatik does
but with higher "threshold" value you'll get more abnormal LEDs flickering on dark scenes
and with lower value there's more chance to get some strange colors
