It is vfr-video. Variable FrameRate.
Anime often consist of 30 fps starting and ending and 24 fps of main video. You can try to use constant multiplier. Use framerate of main part of video to get rinth ratio. I recomend to try Movie x2.5 to get 60 fps from 24 fps.

Try vapoursynth R40 instead on R41. It helped to one mac user with the same error:

Поиграться настройками madVR. Попробовать всякие встроенные механизмы по борьбе с выпадающими кадрами (exclusive fullscreen mode, d3d 11 for presentation, use separate device for DXVA). Ну ползунки размеров очередей кадров покрутить (CPU/GPU queue size).

It will install MSVC 2013 Redistributable with version needed.
VFR can be different from file to file. In general case we have several parts of CFR video joined one to another. For example: opening, movie and ending.
SVP now works this way: if new framerate detected (new CFR part) then switch to another profile (smooth factor) to get best smooth. We can notice smooth loosing on switching and some delay of switching. And this effect can't be removed completely for now.
Good solution without such switchings is:
During playback of a video with variable frame rate, it is recommended that you set the double frame rate (x2).
Hint: MSVC 2013 x86 has several versions. You need latest one by link above.
Did you try to install exactly THIS version?
You can check your video by utilities mkv2vfr and mp4dump to get more details about VFR structure of your file.

каким образом получена картинка справа по ссылке? Имею в виду какой плеер?
Левая картинка однозначно дает слишком красные лица, но правая мне кажется бледной. Правильный цвет он либо справа, либо средний между этими картинками. 
Первым делом в mpv надо вернуть выкрученные настройки цвета в ноль. Кнопки 1/2, 3/4, 5/6 и 7/8

Your GTX1070 must be in the list: SVP tray menu - Application settings - GPU accceleration
We need Events log form SVP just after your video with wrong subtitles was played.
What video resolution, crop and resize options, outer lighing and what else?
All information presents in the log.
It is bad. Your installation is corrupted. Maybe it did some anti-virus software.
The simple way is to completely reinstall SVP.
Тогда любой из программных на выбор. Я пользовался только одним из них: YADIF. Неплохо справляется со своей задачей с оговоркой, что отнимает ресурсы у центрального процессора. Если недостаточно мощный процессор, то можно попробовать смотреть видео с деинтрелйсом без SVP. Выставить частоту обновления экрана равной частоте видео после деинтерлейса.
Но в Вашем случае (Intel Xeon X5690) можно попробовать совместить: Чересстрочное видео и SVP - это возможно!
Если видеокарта от NVIDIA или Intel, то аппаратный деинтерлейс.
включить деинтерлейс в декодере.
Find application svp4-maintenance with Windows explorer in the folder C:\Program Files (x86)\SVP 4 and launch it.
